The closet the air handler sits in is warm. Is that a problem?

It is. A warm closet keeps the coil damp between cycles, which is what grows the film that blocks a drain. It is the one situation where a UV lamp at the coil pays for itself.

Can we improve the air without touching the ducts?

In a tower, yes, and it is usually the better spend. A filter matched to the cabinet, a treated drain pan and a clean coil change more here than any duct work would.
